Narrative:
Departed gate at sjc approximately XA00 local and taxied to runway 30L. Was cleared by sjc ground control to 'turn the corner at taxiway a, hold short of runway 30L and switch to tower.' after a short hold, we received clearance from the tower as follows: 'air carrier X taxi into position and hold runway 30L.' we visually checked for other aircraft on final to runway 30L and noted no close-in threats. Landing lights were off. While holding in position on the runway for an extended period, about 2 mins, we saw another medium large transport aircraft above us in landing position. The medium large transport landed ahead of us beyond the displaced threshold, in excess of 1000' down the runway from our position at the departure end. The other aircraft turned out to be air carrier Y from san to sjc. My first officer queried the tower controller, 'did you just land a jet over the top of us on runway 30L?' the controller's response was, 'ah, air carrier X, that's affirmative--there will be an investigation.' supplemental information from acn 125245: on approach to sjc we were cleared for approach and landing on runway 30L. After T/D I heard an aircraft on tower frequency ask if that medium large transport was cleared to land over us. The controller answered yes. Neither my first officer who was landing nor I saw the other aircraft. The aircraft, we were told by the controller later, was on the runway in the takeoff area before the displaced threshold. There are no runway lights other than lead in lights in that area. The other aircraft had no lights on that were visible to us while landing. Supplemental information from acn 125269: aircraft 1 was instructed to taxi into position and hold while an arriving carrier completed landing roll. Additional carriers on final approach. The first had been issued a landing clearance and an advisory that traffic would depart prior to his arrival. Controller thought the air carrier in position had departed. The pilot of the air carrier in position asked if an arriving air carrier had been cleared to land while he was holding in position. At this point, the controller became aware that an arriving air carrier had landed over a similar aircraft holding in position.

Narrative: DEPARTED GATE AT SJC APPROX XA00 LCL AND TAXIED TO RWY 30L. WAS CLRED BY SJC GND CTL TO 'TURN THE CORNER AT TXWY A, HOLD SHORT OF RWY 30L AND SWITCH TO TWR.' THE MLG LANDED AHEAD OF US BEYOND THE DISPLACED THRESHOLD, IN EXCESS OF 1000' DOWN THE RWY FROM OUR POS AT THE DEP END. THE OTHER ACFT TURNED OUT TO BE ACR Y FROM SAN TO SJC. MY F/O QUERIED THE TWR CTLR, 'DID YOU JUST LAND A JET OVER THE TOP OF US ON RWY 30L?' THE CTLR'S RESPONSE WAS, 'AH, ACR X, THAT'S AFFIRMATIVE--THERE WILL BE AN INVESTIGATION.' SUPPLEMENTAL INFO FROM ACN 125245: ON APCH TO SJC WE WERE CLRED FOR APCH AND LNDG ON RWY 30L. AFTER T/D I HEARD AN ACFT ON TWR FREQ ASK IF THAT MLG WAS CLRED TO LAND OVER US. THE CTLR ANSWERED YES. NEITHER MY F/O WHO WAS LNDG NOR I SAW THE OTHER ACFT. THE ACFT, WE WERE TOLD BY THE CTLR LATER, WAS ON THE RWY IN THE TKOF AREA BEFORE THE DISPLACED THRESHOLD. THERE ARE NO RWY LIGHTS OTHER THAN LEAD IN LIGHTS IN THAT AREA. THE OTHER ACFT HAD NO LIGHTS ON THAT WERE VISIBLE TO US WHILE LNDG. SUPPLEMENTAL INFO FROM ACN 125269: ACFT 1 WAS INSTRUCTED TO TAXI INTO POS AND HOLD WHILE AN ARRIVING CARRIER COMPLETED LNDG ROLL. ADDITIONAL CARRIERS ON FINAL APCH. THE FIRST HAD BEEN ISSUED A LNDG CLRNC AND AN ADVISORY THAT TFC WOULD DEPART PRIOR TO HIS ARR. CTLR THOUGHT THE ACR IN POS HAD DEPARTED. THE PLT OF THE ACR IN POS ASKED IF AN ARRIVING ACR HAD BEEN CLRED TO LAND WHILE HE WAS HOLDING IN POS. AT THIS POINT, THE CTLR BECAME AWARE THAT AN ARRIVING ACR HAD LANDED OVER A SIMILAR ACFT HOLDING IN POS.
