Narrative:
Upon calling ground control to request taxi clearance; we were instructed to taxi via south; hold short of runway 9; and monitor mia tower. The pilot flying (PF) proceeded to align the aircraft perpendicular to the runway; and hold short behind the hold short line. We waited in this position during several minutes; while 3-4 aircraft completed their approach and landing into the runway we were holding short of. The tower controller then instructed us to 'line up and wait runway 9; and expedite' (this since they had several aircraft on final for runway 9. We replied the instruction and proceeded to move for the aircraft. At around 100 feet passed the hold short line; a different [controller] came on the tower frequency (my estimation is that it was some sort of supervisor; speaking over the other controller). This controller instructed us to 'hold position'. I realized he was telling us this; in order to allowing the approaching traffic to land in the runway. At this point; we were still perpendicular to the runway; and had not crossed the runway edge line. I immediately informed the controller that we were 'past the hold short line' to which he replied that 'it was ok; because we were not on the runway yet'. An aircraft Y was on final approach; and landed on the runway. After this aircraft touched down; the crew agreed that this was not optimal; and the captain (ca) asked me to inform ATC that we could do a 180 degree turn and return to the taxiway. The controller again informed us that it was ok; since we were not on the runway; and instructed us to 'hold position'. During this time aircraft Z landed in front of us; at a very short distance; this time the wingtips passed very close to the nose of our aircraft. After this we were instructed to take off; this time by the first controller. No further incident occurred during the takeoff roll. During our time sitting past the hold short line; the entire crew felt uncomfortable with the situation. Looking back; we should have told ATC that this was unacceptable and that an immediately 180 was requested to exit the runway environment.

Title: An air carrier First Officer reported that an Air Traffic Controller had changed the line-up-and-wait clearance after they crossed the hold short line but not yet on the runway. The pilot observed several aircraft landing on the runway while they were in the assigned position.
