Narrative:
I was the pilot flying (PF) from ZZZ to [destination]. Prior to engine start; I started to enter the filed flight plan into the FMS. Filed flight plan: ZZZ dct winco J73 szw J41 mgm jills Q128 vlust huska dct [destination]. I entered part of the filed flight plan into the FMS prior to engine start. Part of the filed flight plan entered into FMS prior to engine start: ZZZ dct winco J73 szw. As we started the engines and obtained weather and IFR clearance; I communicated to the pilot not flying (PNF) that I only entered part of the filed flight plan and rest of the flight plan still must be entered.at this time; the PF and PNF verified the FMS flight plan entered as ZZZ dct winco J73 szw. The ATC cleared flight plan routing was cleared to [destination] then as filed. The PNF entered the rest of the filed flight plan gathered from his ipad. After the flight plan was entered into the FMS by the PNF; I verified the first few legs of the entered flight plan up to [en route phase] but not the entire flight plan. To save time during ground operations and planning to verify the remaining legs during en route; I did not verify the entire flight plan route in the FMS and I only confirmed the first few legs were correct before takeoff.we were at our cruising altitude of FL430. As we crossed mgm (montgomery) VOR; our FMS sequenced to our next waypoint; huska. I believe at this point; we were asked to contact a new frequency at atlanta center. Few minutes past mgm; atlanta center asked if we were flying to jills waypoint. The PNF responded that we were direct to huska waypoint. Center asked; which controller cleared us direct to huska after mgm. When we received this inquiry; we were both confused since we believed we were flying the filed flight plan which we were cleared for. The PNF asked the controller to give us a little time to figure out what happened. We each opened our ipad and accessed our filed flight plan. My flight plan showed as ZZZ dct winco J73 szw J41 mgm jills Q128 vlust huska dct [destination] and PNF's flight plan showed as ZZZ dct winco J73 szw J41 mgm huska dct [destination].as we compared our flight plans; we quickly discovered that there were two flight plans for this trip; one that was filed and the other as that was created for planning purposes but not filed. The PNF incorrectly entered the non-filed flight plan believing it was a filed flight plan and the PF did not verify the entire flight plan in the FMS. The PNF contacted the atlanta controller and described our mistake and apologized. Atlanta center told us it was ok; don't worry about it; and we were cleared to fly directly to huska waypoint. Atlanta center wanted to know what happened and nothing will come of it and told us to not to worry.
