Narrative:
The active runway was 29 at ewr. During taxi our runway was changed to 4L. During preflight, runway 29. Departure altitude of 5000' was set in the aircraft's altitude select window. When cleared for a runway 4L departure during taxi, the altitude select window was not changed to 2500', the altitude specified in the ewr 3 SID for runway 4L. On climb out passing 4000' the controller queried our altitude. When we notified the controller that we were passing 4000' we were given an immediate right turn to 360 degree heading. We leveled off at our existing altitude of 4500'. The controller the asked what altitude we were climbing to and we replied 5000'. We rechked the SID for runway 4L and discovered our error. We explained our mistake to the controller. We were then cleared to climb to 6000' and given a heading back to join our flight plan route. Recommendation: cockpit diligence on part of pilots and a ground control advisement of changes to restrictions when runways are changed.

Narrative: THE ACTIVE RWY WAS 29 AT EWR. DURING TAXI OUR RWY WAS CHANGED TO 4L. DURING PREFLT, RWY 29. DEP ALT OF 5000' WAS SET IN THE ACFT'S ALT SELECT WINDOW. WHEN CLRED FOR A RWY 4L DEP DURING TAXI, THE ALT SELECT WINDOW WAS NOT CHANGED TO 2500', THE ALT SPECIFIED IN THE EWR 3 SID FOR RWY 4L. ON CLBOUT PASSING 4000' THE CTLR QUERIED OUR ALT. WHEN WE NOTIFIED THE CTLR THAT WE WERE PASSING 4000' WE WERE GIVEN AN IMMEDIATE RIGHT TURN TO 360 DEG HDG. WE LEVELED OFF AT OUR EXISTING ALT OF 4500'. THE CTLR THE ASKED WHAT ALT WE WERE CLBING TO AND WE REPLIED 5000'. WE RECHKED THE SID FOR RWY 4L AND DISCOVERED OUR ERROR. WE EXPLAINED OUR MISTAKE TO THE CTLR. WE WERE THEN CLRED TO CLB TO 6000' AND GIVEN A HDG BACK TO JOIN OUR FLT PLAN RTE. RECOMMENDATION: COCKPIT DILIGENCE ON PART OF PLTS AND A GND CTL ADVISEMENT OF CHANGES TO RESTRICTIONS WHEN RWYS ARE CHANGED.
