Narrative:
I taxied from company gate at jfk as XXX commuter flight. Also taxiing out at this time from our gate via F taxiway was company flight xxy to phl. Ground control instructed me to taxi to runway 31R, 2A intersection via 2A taxiway. I read back the instructions as XXX. Shortly thereafter tower told us to taxi into position and hold 31R. Once again we answered as XXX. Within seconds xxy advised jfk tower that he was ready. Tower instructed XXX cleared for takeoff runway 31L, traffic 5 mi out. I responded to the tower's call, telling him that XXX was on and holding runway 31R, intersection 2A. He replied 'ok, just give me a quick turn after departure to 090 degrees, cleared for takeoff.' I made him aware of the fact that xxy was company at runway 31L. Upon returning to home base I advised/informed company of the similar flight #south departing jfk at the same and the possibility of confusion.

Narrative: I TAXIED FROM COMPANY GATE AT JFK AS XXX COMMUTER FLT. ALSO TAXIING OUT AT THIS TIME FROM OUR GATE VIA F TXWY WAS COMPANY FLT XXY TO PHL. GND CTL INSTRUCTED ME TO TAXI TO RWY 31R, 2A INTXN VIA 2A TXWY. I READ BACK THE INSTRUCTIONS AS XXX. SHORTLY THEREAFTER TWR TOLD US TO TAXI INTO POS AND HOLD 31R. ONCE AGAIN WE ANSWERED AS XXX. WITHIN SECS XXY ADVISED JFK TWR THAT HE WAS READY. TWR INSTRUCTED XXX CLRED FOR TKOF RWY 31L, TFC 5 MI OUT. I RESPONDED TO THE TWR'S CALL, TELLING HIM THAT XXX WAS ON AND HOLDING RWY 31R, INTXN 2A. HE REPLIED 'OK, JUST GIVE ME A QUICK TURN AFTER DEP TO 090 DEGS, CLRED FOR TKOF.' I MADE HIM AWARE OF THE FACT THAT XXY WAS COMPANY AT RWY 31L. UPON RETURNING TO HOME BASE I ADVISED/INFORMED COMPANY OF THE SIMILAR FLT #S DEPARTING JFK AT THE SAME AND THE POSSIBILITY OF CONFUSION.
