Narrative:
Agent handed crew wrong pre departure clearance at push back. Wrong squawk was set. On the ensuing departure, control did not pick up discrepancy between the squawk and call sign. At handoff from phl departure to ZNY the confusion came to light. Possible confusion may have resulted in perceived navigation error. The situation was resolved with no apparent conflict -- only professional embarrassment and the potential for a serious problem.
