Narrative:

My first officer and I were being vectored for the PAR approach to san clemente navy landing field. The WX was being reported at 800 ft, 6 mi. We noticed 2 aircraft at approximately 400 ft MSL on the TCASII. I asked the controller about them and we were vectored around for another approach. On the second approach, the traffic seemed clear. We flew the approach and broke out at 350 ft AGL. This was my leg. I noticed 2 flashes of light on the runway. I could not make out what it was at first because the visibility was much lower than reported. I executed a missed approach upon realizing that there was an aircraft on the runway. We passed about 100 ft over this aircraft. After initiating the missed approach procedure, I told the gca controller of the problem. The controllers never told us of the other aircraft. Later, I was told that this aircraft landed using SVFR procedure.

Title: AN AIR TAXI FLC FLYING A LIGHT TURBOPROP AT SAN CLEMENTE NAVY LNDG FIELD IS FORCED TO MAKE A MISSED APCH AFTER RECEIVING VECTORS FOR THE PAR APCH.

I ASKED THE CTLR ABOUT THEM AND WE WERE VECTORED AROUND FOR ANOTHER APCH. ON THE SECOND APCH, THE TFC SEEMED CLR. WE FLEW THE APCH AND BROKE OUT AT 350 FT AGL. THIS WAS MY LEG. I NOTICED 2 FLASHES OF LIGHT ON THE RWY. I COULD NOT MAKE OUT WHAT IT WAS AT FIRST BECAUSE THE VISIBILITY WAS MUCH LOWER THAN RPTED. I EXECUTED A MISSED APCH UPON REALIZING THAT THERE WAS AN ACFT ON THE RWY. WE PASSED ABOUT 100 FT OVER THIS ACFT. AFTER INITIATING THE MISSED APCH PROC, I TOLD THE GCA CTLR OF THE PROB. THE CTLRS NEVER TOLD US OF THE OTHER ACFT. LATER, I WAS TOLD THAT THIS ACFT LANDED USING SVFR PROC.
