Narrative:
During a preflight walkaround, gear pins were not removed from wheel well. Aircraft's own set of gear pins were stored in the airstair door, but mechanics had put another set in the gear. It was raining and dark, and the flags on the gear pins installed were black and tucked up into the wheel well. The aircraft took off and the gear wouldn't retract. After going over checklists, we returned to the field where it was discovered that the gear pins were installed. They were then removed. Maintenance checked the plane out. A new release was issued and flight resumed.
