Narrative:
An air carrier was cleared for takeoff on runway 13R. As the subject aircraft was starting departure roll; I looked at the closed portion of the runway at the opposite end; I saw another air carrier creeping up to the runway. I didn't think he would come to a complete stop. I looked back at the departure; who was on departure roll at a high speed. I looked back at the taxiing aircraft and he turn onto the closed portion of the runway. Recommendation; either we need better markings depicting the closed portion of the runway; or we should no longer be permitted to depart runway 13R with aircraft located in what is known as ja until the construction work in that area is completed; or special consideration should be temporarily given to depart runway 13R while aircraft are in the closed portion of the runway; much like we are currently doing with runway 13R arrivals.

Title: JFK Controllers described a runway incursion event when an air carrier entered the closed end portion of Runway 13R as traffic was completing takeoff roll on the same runway. The reporters suggested improved markings and revised operational procedures would prevent like incidents.
