Narrative:
During descent from FL360 we were issued pilot's discretion to 16;000 ft at djb VOR. The level was input in both the pfd and mcdu and confirmed per SOP. After this; we received a new ATIS and needed to change runways for the arrival. When the new runway assignment was placed in the box; the 16;000 ft crossing was dropped out without us taking notice while planning the landing. We did not begin our descent in a timely manner. ATC queried us; and we were unable to arrive at 16;000 over djb. We were assigned a new clearance. The flight continued without further complication.

Title: After programming the FMS for an ATC assigned crossing restriction at DJB the flight crew of an EMB-175 received a new ATIS which required a runway change. When they programmed the change the crossing restriction at DJB dropped out.
