Narrative:
Aircraft X; an F16 joined another flight of F16's; prior to coming inbound for an overhead. I was not aware of the two joined flights. I don't believe I was ever told about the joined flights and there was nothing in the scratchpad per our SOP regarding a climbout. There was a lot of confusion when aircraft Y checked in as to whether or not they wanted to land via overhead or go missed. What complicated matters is that aircraft X keyed up and said he wanted to carry through. I mistook this as wanting a carrier break. Also interesting to note: the fighters checked in late. When I didn't know what they wanted; I said; if you want to go around; turn left immediately heading 180. Just after getting that phrase out of my mouth; the fighters came swooping down for the overhead. I said; you do want to land. I then cleared them to land. Aircraft X; I didn't see as he had his transponder off; went straight ahead. I yelled; aircraft X; where are you? I don't see you. Aircraft X said 'tally the cessna'. I then witnessed aircraft X off the departure end runway and about 100 ft vertical separated himself and aircraft Y.adhere to SOP and close the loop with coordination. Although; I was looking out the window; I did turn my back for a split second to ask for aircraft X's flight plan once I knew that is what he wanted.
