Reporter instructor, flying as first officer failed to observe an small transport aircraft at far end of runway in takeoff process. Small transport flew over at 500' AGL and off centerline of runway as reporter's aircraft was taxiing passed hold line proceeding to runway for takeoff.

Technically the small transport might have been airborne by the time I xed the hold line, and so it might not be considered an incursion, but safety wise, I definitely like to be more conservative than that.

Narrative: TECHNICALLY THE SMT MIGHT HAVE BEEN AIRBORNE BY THE TIME I XED THE HOLD LINE, AND SO IT MIGHT NOT BE CONSIDERED AN INCURSION, BUT SAFETY WISE, I DEFINITELY LIKE TO BE MORE CONSERVATIVE THAN THAT.
