Narrative:

Confusion by ATC when issuing flight plan clearance. Two flight plans had been filed from ZZZ to ZZZ1 for our flight. ATC issued us a clearance using the canceled flight plan. Flight crew attempted to reach ZZZ departure on the ground at ZZZ to obtain clearance from ZZZ to ZZZ1. We were unable to contact ATC on the ground and proceeded to takeoff VFR and fly our route. We departed ZZZ and flew the ZZZZZ2 rvav departure. We contacted ZZZ departure and received clearance. The controller cleared us to zzzzz intersection and then as filed. Zzzzz intersection was not on our filed route so we had the controller spell the fix. The controller handed us off to center without clarification. Checking on with center; we questioned the route because we showed a reversal of course that flew us through an MOA. The controller did not clarify our route and stated that once we climbed through FL290 he would be able to give us a better route. We transferred to a third controller. When we made the hard reversing turn at zzzzz intersection the controller told us to turn left 15 degrees we told her we were in the turn to MVA and requested a heading. Once we entered the MOA the controller gave us a left turn to 010 to clear the MOA. We questioned the routing again and she gave us a new route. We use rockwell collins arinc flight planning service. We also use ipads for documentation. The aircraft we operate automatically loads the flight plan into the FMS. Two flight plans had been filed for the same leg but because of severe weather the original route was canceled and a new flight plan was generated. Once the original flight plan had been canceled and deleted form the system I was unable to access it. The only flight plan I could see was the second flight plan that was filed zzzzz 2 ZZZZZ1 MVA. I spoke with [personnel] from center on the phone post flight and he explained that ZZZ TRACON had two flight plans in their system. When this happens; the controller I received my clearance from should have given me a full route clearance. If I would have received this we could have caught the error prior to entering the airspace. I as a pilot could have helped the situation by calling for my clearance on the phone prior to departure. I would have had more time to look at the route and possibly been able to question the conflict. I also should have stated that there had been two flight plans filed and I want to confirm the routing ATC has for us.
