On approach (VOR 13L) at jfk, approach controller cleared us to cross asalt intersection at 2500 ft and cri VOR at 1000 ft. When handed to tower, tower advised he showed us outside canarsie at 1000 ft (low altitude alert). Believe discrepancy to be lack of communication between approach and tower, as commercial plate 23-5 note 2 says '1500 ft mandatory altitude unless advised by ATC (1000 ft min)'. WX at landing 120 scattered 8 visibility.
