Narrative:

I was the first officer of this flight, we were taxiing for takeoff runway 22R at ewr. The captain of my flight taxied up to and held short of runway which made us #1 for takeoff. Air carrier Y was on final to land on 22R. The tower asked him to side step to runway 22L because our aircraft's nose was on the runway. The captain, who was doing the taxiing, picked up the microphone and said he was not, the tower said he was, the captain said 'too bad', then a moment of silence. Shortly after, we were cleared for takeoff. At the time we were pulling up to hold short, we all thought we would be cleared immediately onto the runway (position and hold) like so many times before. The 2 flight engineer's and myself had our attention in the cockpit and not looking for hold lines. It only takes a second to cross over a line.
