Narrative:
Prior to takeoff, we received an 'APU emergency/automatic shutdown' ECAM message. Since the APU had, already, been shutdown (normally) for approximately 4-5 mins, we labeled this as a false ECAM message, and elected to depart. After becoming airborne and checking the MEL further, we realized that we, probably, should have returned to the gate, and had the integrity of the APU verified.
