Narrative:

After pushback from the gate we were cleared to taxi to runway 9 via txwys K, south, hold short of runway 4L. As we approached taxiway south, the captain asked what departure we were cleared for. I searched for and found the pre departure clearance and turned to the logan 1 departure in the airway manual. I then read the runway specific instructions for the departure. As I looked up again I noticed we were crossing the threshold of runway 4L. I then informed the captain that we were on an active runway and were told to hold short. Ground control called us and instructed us to continue taxiing clear of the runway and contact tower. Upon contacting tower, we were cleared into position and hold for runway 9. The captain informed me that he only heard taxi to runway 9 via txwys K and south. The tower controller gave us a phone number of the ATC supervisor to call. Factors that I think contributed to the runway incursion are: poor WX conditions, ie, darkness, heavy rain, driving winds (080 degrees at 25 KTS gusting to 35 KTS), time of day XZ15 am (XX45 pickup from hotel). The captain was also very concerned about the deteriorating WX conditions which probably caused him to miss the hold short clearance. The windshield wipers were on which causes a loud noise in the cockpit. By looking up the logan 1 departure and reading the instructions, I could not back up the taxi progress. Upon receiving taxi instructions, I should have had the captain acknowledge verbally the hold short instructions. We are also an atlanta based flight crew and are unfamiliar with bos airport.

Title: CAPT OF AN MD88 FAILED TO HOLD SHORT OF RWY AS INSTRUCTED IN TAXI INSTRUCTIONS CAUSING TWR TO INTERVENE IN ORDER TO CLR RWY.

Narrative: AFTER PUSHBACK FROM THE GATE WE WERE CLRED TO TAXI TO RWY 9 VIA TXWYS K, S, HOLD SHORT OF RWY 4L. AS WE APCHED TXWY S, THE CAPT ASKED WHAT DEP WE WERE CLRED FOR. I SEARCHED FOR AND FOUND THE PDC AND TURNED TO THE LOGAN 1 DEP IN THE AIRWAY MANUAL. I THEN READ THE RWY SPECIFIC INSTRUCTIONS FOR THE DEP. AS I LOOKED UP AGAIN I NOTICED WE WERE XING THE THRESHOLD OF RWY 4L. I THEN INFORMED THE CAPT THAT WE WERE ON AN ACTIVE RWY AND WERE TOLD TO HOLD SHORT. GND CTL CALLED US AND INSTRUCTED US TO CONTINUE TAXIING CLR OF THE RWY AND CONTACT TWR. UPON CONTACTING TWR, WE WERE CLRED INTO POS AND HOLD FOR RWY 9. THE CAPT INFORMED ME THAT HE ONLY HEARD TAXI TO RWY 9 VIA TXWYS K AND S. THE TWR CTLR GAVE US A PHONE NUMBER OF THE ATC SUPVR TO CALL.
