Narrative:

On taxi out clo, we were given a nonstandard clearance. After takeoff, right turn overhead airport to as NDB then intercept clo 360 degree radial until 60 DME, then right to intercept UG438 FL390. We were told military operations north of airport. When ready for takeoff we received a restr of 13000 ft until clo 360 degree radial, 30 DME. We refused due to terrain concerns and no published route. Clo tower canceled the altitude restr and cleared us for takeoff. During initial climb out in right turn over airport heading west, turning north, at 9500 ft, we got a TCASII 'descend' RA and saw a B727 heading south of UG438. Time XX43Z, frequency in use 119.1, altimeter setting 30.03. Evasive action taken was steep climb to descent. Callback conversation with reporter revealed the following information: reporter was not certain if they were under radar control for departure. The initial clearance was to climb and maintain 13000 ft for 60 mi. Because the surrounding mountains in the area are FL230 and there was no published radial to fly outbound, the flight crew turned down the low altitude restr. The tower said, 'oh, then cleared to climb to FL390.' as the aircraft passed through 9500 ft, the flight crew received a TCASII RA from a descending B727, which had been at 14000 ft.
