Narrative:
While departing sjc on the danville one departure in moderate rain and rainshowers, both my first officer and I believed we had been cleared to FL200. That altitude was set in the altitude alert window. Passing approximately 17000 ft center called and asked what altitude we were climbing to. We responded FL200. After a long pause the controller cleared us to FL200. I feel he wanted us to comply with the altitudes on the SID but we both thought we had been cleared unrestr to FL200. There was a lot of WX in the area and we were busy with flying the published SID and avoiding WX using WX radar. Supplemental information from acn 385290: he (controller) paused, and then asked if we crossed sjc at 12000 ft. We said 'no' because our last altitude clearance was to climb to FL200.

Title: FLC OF AN ACR MLG FAILED TO LEVEL OFF AT THE SID PRESCRIBED ALTS SINCE THEY BELIEVED THAT THEY WERE CLRED UNRESTR TO A HIGHER ASSIGNED ALT. ATC SUBSEQUENTLY CLRED THEM ON SINCE THE TWO XING RESTRS NOT MET WERE WELL BELOW.
Narrative: WHILE DEPARTING SJC ON THE DANVILLE ONE DEP IN MODERATE RAIN AND RAINSHOWERS, BOTH MY FO AND I BELIEVED WE HAD BEEN CLRED TO FL200. THAT ALT WAS SET IN THE ALT ALERT WINDOW. PASSING APPROX 17000 FT CTR CALLED AND ASKED WHAT ALT WE WERE CLBING TO. WE RESPONDED FL200. AFTER A LONG PAUSE THE CTLR CLRED US TO FL200. I FEEL HE WANTED US TO COMPLY WITH THE ALTS ON THE SID BUT WE BOTH THOUGHT WE HAD BEEN CLRED UNRESTR TO FL200. THERE WAS A LOT OF WX IN THE AREA AND WE WERE BUSY WITH FLYING THE PUBLISHED SID AND AVOIDING WX USING WX RADAR. SUPPLEMENTAL INFO FROM ACN 385290: HE (CTLR) PAUSED, AND THEN ASKED IF WE CROSSED SJC AT 12000 FT. WE SAID 'NO' BECAUSE OUR LAST ALT CLRNC WAS TO CLB TO FL200.
