Narrative:
Captain flying VOR runway 13L approach into jfk. I was monitoring approach and working radios. ATC cleared us for approach and switched us to tower local controller. Captain using autoplt and LNAV vertical speed 700 FPM descent from 3000 ft down to 1500 ft mandatory crossing at canarsie VOR. Prior to altitude capture, he instructed me to set 1100 ft in MCP, which I did. Aircraft descended to approximately 1200 ft over canarsie and tower controller issued 'low altitude alert.' captain took manual control of aircraft and climbed back to 1500 ft.
