Narrative:
During preflight, after loading the route (ksea sea J90 MLS J204 dpr J16 fsd J45 bna RMG2 katl) into the FMS, my copilot noticed that J90 was missing from the route of flight page and had been replaced by direct. He corrected the problem and we continued the departure. Shortly after takeoff while looking at the route, I noticed that J45 was now missing and had been replaced by direct. I corrected the problem and closely checked over the route to make sure it was correct. Within a short period of time, center asked if we were going direct MLS. We checked the route page again and found J90 had dropped out of the route again and was showing direct MLS. No conflict was indicated by the controller and he cleared us direct to MLS.

Title: AN ACR FLC FLYING B767 FROM SEA TO ATL EXPERIENCES DIFFICULTY WITH THEIR FMS RESULTING IN A TRACK DEV.

WE CHKED THE RTE PAGE AGAIN AND FOUND J90 HAD DROPPED OUT OF THE RTE AGAIN AND WAS SHOWING DIRECT MLS. NO CONFLICT WAS INDICATED BY THE CTLR AND HE CLRED US DIRECT TO MLS.
