Narrative:
Prior to arrival at rap rapid city, south dakota, the first officer and I reviewed the airport information and noted the threshold was displaced as stated in the NOTAMS. Upon departure from rap, we received a taxi clearance 'depart the terminal apron, turn right on taxiway a for departure on runway 32.' I rebriefed that there was a taxiway holding line between 'A5 and A6' on taxiway a. Knowing this, we proceeded down taxiway a. Prior to arriving at taxiway A5, ground control asked us if we were aware of the taxiway holding line between A5 and A6. We stated yes, we were aware. I stopped prior to taxiway A5 and asked the first officer to call ground control to see if we should use taxiway A5 to enter the runway and back taxi for takeoff or continue down taxiway a past the hold line at taxiway a (parallel taxiway) to enter the runway and taxi up to the displaced threshold line and then take off. The ground controller stated 'continue taxiing to the end of taxiway a for departure. When we crossed the taxiway hold line, the controller became irritated and said that was not what he meant. We had both agreed on the instructions.

Title: DC9 CAPT TAXIING FOR DEP AT RAP IS CONFUSED WITH ATC CLRNC.
Narrative: PRIOR TO ARR AT RAP RAPID CITY, S DAKOTA, THE FO AND I REVIEWED THE ARPT INFO AND NOTED THE THRESHOLD WAS DISPLACED AS STATED IN THE NOTAMS. UPON DEP FROM RAP, WE RECEIVED A TAXI CLRNC 'DEPART THE TERMINAL APRON, TURN R ON TXWY A FOR DEP ON RWY 32.' I REBRIEFED THAT THERE WAS A TXWY HOLDING LINE BTWN 'A5 AND A6' ON TXWY A. KNOWING THIS, WE PROCEEDED DOWN TXWY A. PRIOR TO ARRIVING AT TXWY A5, GND CTL ASKED US IF WE WERE AWARE OF THE TXWY HOLDING LINE BTWN A5 AND A6. WE STATED YES, WE WERE AWARE. I STOPPED PRIOR TO TXWY A5 AND ASKED THE FO TO CALL GND CTL TO SEE IF WE SHOULD USE TXWY A5 TO ENTER THE RWY AND BACK TAXI FOR TKOF OR CONTINUE DOWN TXWY A PAST THE HOLD LINE AT TXWY A (PARALLEL TXWY) TO ENTER THE RWY AND TAXI UP TO THE DISPLACED THRESHOLD LINE AND THEN TAKE OFF. THE GND CTLR STATED 'CONTINUE TAXIING TO THE END OF TXWY A FOR DEP. WHEN WE CROSSED THE TXWY HOLD LINE, THE CTLR BECAME IRRITATED AND SAID THAT WAS NOT WHAT HE MEANT. WE HAD BOTH AGREED ON THE INSTRUCTIONS.
