Narrative:
While working the crj desk at maintenance control; received call from maintenance in ZZZ1. Maintenance was on the crj-200 with the flight crew and had been able to reset; a flap fail message; and ran the flaps up and down numerous times normally. Due to the aircraft being out of the gate in ZZZ1; I determined to apply MEL 27-00-1 in ZZZ1; but would finish the paperwork when the aircraft arrived in ZZZ2. Upon arrival in ZZZ2 the flight crew reported a second flap fail message. ZZZ2 maintenance control was not contacted prior to maintenance reporting to the aircraft; ZZZ2 maintenance control did not receive a job card number. However the aircraft has been taken out of service and the job card (jc) and engineering order (eo) are being accomplished. Maintenance control should have gotten a call from the flight crew first; before calling operations. Operations should not have contacted maintenance.

Title: A Maintenance Controller describes the failure of proper communications between their Maintenance Controllers; Operations and a CRJ-200 Flight Crew that interfered with the proper application of an MEL deferral for a Flap Fail message.
