Narrative:

First officer read back IFR clearance to sna but with san routing on lax clearance. When holding for takeoff, first officer verified clearance because altitude issued was 5000' instead of 400'. Shortly after takeoff, departure indicated our destination of san and we changed it to sna and 4000'. How can clearance give sna destination with a san routing?
