Narrative:
I was working stuben radar (330-600) [when] a B737 came into my sector from bos center at FL380 [and] the sector south of me asked me not to short cut the aircraft because he had traffic; I said ok I will not. A minute or so went by and it appeared as though the aircraft was not on course direct jossy to jhw. I questioned the pilot and he said no we given direct gij. I called bos and asked if they gave the pilot direct they said yes and it was put in the computer as such. They showed direct gij. So I asked the controller in charge to please look into this because this could have caused a large problem since the sector south of me needed him on course for traffic. The controller in charge called the operational manager's desk and reported the operational deviation and the operational manager said; 'sorry; I got a system logic error and didn't tell you'. I believe we need to have the problem fixed that causes the system logic errors. This happens all the time and when one is not reported to us; as in this case; it could really cause a large problem.
