Narrative:
Cleared md-80 for take-off [runway 22L] when aircraft X was on a 7 mile final [runway 28]. As the md-80 appeared to start departure roll; I told aircraft Y to line up and wait [runway 22L] and issued arrival traffic at the final approach fix. The md-80 rolled about 100 feet then appeared to stop but then began the departure roll again. I told aircraft Y to be ready for an immediate departure as aircraft X was now on a 2.5 mile final. As the md-80 was rotating I cleared aircraft Y for immediate take off but he didn't start his roll until aircraft X was inside 2 miles. It appeared out the window that aircraft Y had rolled past the runway 28 final but when aircraft X got on the ground he said they flew over aircraft Y. I advised the supervisor and aircraft X was given the tower phone number. Recommendation; do not try to depart more than one aircraft in front of runway 28 arrivals.
