Narrative:
Before takeoff on runway 24 teb we briefed on ruudy 2 SID for runway 24. After takeoff; tower handed us off to new york departure and I told them we 800 ft for 1;500 ft than 2;000 ft as required for SID. After a minute new york departure handed us off to the next new york departure and I report in out of 1;700-2;000 ft since we crossed the 1;500 ft fix and next fix was 2;000 ft. He replied he had no transponder on us and ask us to change to next transponder so we did. He said he had us on radar and we were at 1;800 ft and should have been at 1;500 ft as per SID for teb ruudy 2 SID. He said there were no conflicts. But follow the SID. Our FMS showed us over the fix at 1;500 ft and the next fix was 2;000 ft. My colleague and I could only figure out that we should have waited a few more seconds since we started our climb to 2;000 ft right over the fix even though the FMS change over the next fix and altitude. As per crew; more cockpit awareness on what is going on.

Title: A Corporate flight crew on the TEB RUUDY 2 Departure started their climb to 2;000 FT slightly early and were notified by ATC about their error after having to select the aircraft's #2 transponder.
