Narrative:
After long and tiring day (crew had been on duty approximately 13 hours at time of incident) with many problems not normally crew associated, a clearance was received from sjc tower, as follows: cleared to sck, loupe sic departure, sac transition, direct lin, maintain 14,000, squawk and departure frequency. This was the first time into sjc for myself or the copilot. After receiving the clearance we turned to the SID and somehow we both misread it. We did not see the 5000 restriction and the sac transition in the clearance led us to believe we were to fly the 339 radial of sjc to our assigned altitude (14,000). After takeoff we reported in to bay departure that we were out of 2000 climbing to 14,000. The controller said to comply with altitude restrictions which alerted us to the possibility we were doing something wrong. The controller then asked if we were flying the loupe six. My response was that we were tracking on the sjc/339 degree to which he replied: turn right to a heading of 120 degree maintain 5000. The copilot initiated the turn, but due to the high climb rate of the aircraft, was unable to stop the climb until about 5400. We descended to 5000 and continued to comply with vectors and altitude changes as per ATC.

Title: ALT DEVIATION AND TRACK DEVIATION BY FLT CREW OF HVT FREIGHTER ON SJC LOUPE 6 SID.
Narrative: AFTER LONG AND TIRING DAY (CREW HAD BEEN ON DUTY APPROX 13 HRS AT TIME OF INCIDENT) WITH MANY PROBLEMS NOT NORMALLY CREW ASSOCIATED, A CLRNC WAS RECEIVED FROM SJC TWR, AS FOLLOWS: CLRED TO SCK, LOUPE SIC DEP, SAC TRANSITION, DIRECT LIN, MAINTAIN 14,000, SQUAWK AND DEP FREQ. THIS WAS THE FIRST TIME INTO SJC FOR MYSELF OR THE COPLT. AFTER RECEIVING THE CLRNC WE TURNED TO THE SID AND SOMEHOW WE BOTH MISREAD IT. WE DID NOT SEE THE 5000 RESTRICTION AND THE SAC TRANSITION IN THE CLRNC LED US TO BELIEVE WE WERE TO FLY THE 339 RADIAL OF SJC TO OUR ASSIGNED ALT (14,000). AFTER TKOF WE REPORTED IN TO BAY DEP THAT WE WERE OUT OF 2000 CLIMBING TO 14,000. THE CTLR SAID TO COMPLY WITH ALT RESTRICTIONS WHICH ALERTED US TO THE POSSIBILITY WE WERE DOING SOMETHING WRONG. THE CTLR THEN ASKED IF WE WERE FLYING THE LOUPE SIX. MY RESPONSE WAS THAT WE WERE TRACKING ON THE SJC/339 DEG TO WHICH HE REPLIED: TURN RIGHT TO A HDG OF 120 DEG MAINTAIN 5000. THE COPLT INITIATED THE TURN, BUT DUE TO THE HIGH CLIMB RATE OF THE ACFT, WAS UNABLE TO STOP THE CLIMB UNTIL ABOUT 5400. WE DESCENDED TO 5000 AND CONTINUED TO COMPLY WITH VECTORS AND ALT CHANGES AS PER ATC.
