Narrative:
I was working radar position S4 (sby) combined with radar position (23) ccv at ZDC. Traffic was both busy and complex with several aircraft on 2 frequencys. Air carrier X was on standard route to jfk, air carrier Y was on a non standard route to bos, a situation that I was unaware of. My assistant was either unaware of bad route or did not pass that information on. Approximately 3 mins before the occurrence the 2 aircraft involved began to conflict alert with each other. I suppressed this because I was under the belief that the aircraft was on the standard route and the conflict alert often is activated in this situation due to the angle of the airways. After a while I noticed air carrier Y further east of the route than he should have been and took evasive action on him and the aircraft he was in conflict with, air carrier X. After separating the aircraft I issued the correct routing to air carrier Y. Supplemental information from acn 352707: was busy performing d-side functions during heavy volume when standard separation minimum requirements were compromised.

Title: ARTCC RADAR CTLR WORKING 2 ACR ACFT AT SAME ALT THOUGHT THAT THEIR RTES DIVERGED PRIOR TO SWL AND DID NOT SEE THE POTENTIAL CONFLICT LTSS OCCURRING UNTIL THE CONFLICT ALERT ACTIVATED. ONE ACR WAS TURNED AND SEPARATION REGAINED AFTER THE SYS ERROR HAD OCCURRED.
