Narrative:
I was the PIC of flight from atlanta to charleston, sc. My first officer was flying the aircraft. In visual conditions we were cleared to make a visual approach to runway 15 at charleston by approach control when we were about 10 mi west of the field. We then called charleston tower and were immediately cleared to land on runway 15. No mention was made by charleston tower of any conflicting or potentially conflicting traffic. An uneventful visual approach and landing was made. During landing roll at about 80 KIAS as we approached the intersection with runway 21, a long ez aircraft, call sign 'nga Y' passed in front of us on takeoff roll on runway 21, missing us by about 200 ft. Seeing the long ez in the intersection in front of us was our first knowledge of conflicting traffic. I spoke to the tower controller on the telephone and he stated that he had cleared the long ez for takeoff but he 'thought' that the long ez had passed behind us. He also said he was controling opposite direction traffic to land on runway 3. After speaking with the controller it seemed to me that this controller was not paying adequate attention to landing and departing traffic on intersecting runways. Further, he did not inform us that he was clearing traffic into position to depart on a runway intersecting with ours. Then he apparently cleared that traffic for takeoff prior to our crossing the intersection. 'Hold short' operations were neither an option for us (available runway length) nor offered us by the tower controller. This was a potential major aircraft accident involving an air carrier aircraft that was averted by 200 ft miss distance. Supplemental information from acn 390660: air carrier X called for right base to runway 15. I cleared air carrier X to land runway 15 with the wind. I then cleared an aircraft for takeoff runway 21 with a left turn out. Nga Y called ready and was instructed to taxi into position and hold. I then cleared nga Y for takeoff runway 21. Air carrier X landed and I instructed him to turn right at taxiway a. I was also busy looking for a VFR aircraft that was crossing in front of an arrival and doing opposite direction departure and arrs.

AN UNEVENTFUL VISUAL APCH AND LNDG WAS MADE. DURING LNDG ROLL AT ABOUT 80 KIAS AS WE APCHED THE INTXN WITH RWY 21, A LONG EZ ACFT, CALL SIGN 'NGA Y' PASSED IN FRONT OF US ON TKOF ROLL ON RWY 21, MISSING US BY ABOUT 200 FT. SEEING THE LONG EZ IN THE INTXN IN FRONT OF US WAS OUR FIRST KNOWLEDGE OF CONFLICTING TFC. I SPOKE TO THE TWR CTLR ON THE TELEPHONE AND HE STATED THAT HE HAD CLRED THE LONG EZ FOR TKOF BUT HE 'THOUGHT' THAT THE LONG EZ HAD PASSED BEHIND US. HE ALSO SAID HE WAS CTLING OPPOSITE DIRECTION TFC TO LAND ON RWY 3. AFTER SPEAKING WITH THE CTLR IT SEEMED TO ME THAT THIS CTLR WAS NOT PAYING ADEQUATE ATTN TO LNDG AND DEPARTING TFC ON INTERSECTING RWYS. FURTHER, HE DID NOT INFORM US THAT HE WAS CLRING TFC INTO POS TO DEPART ON A RWY INTERSECTING WITH OURS. THEN HE APPARENTLY CLRED THAT TFC FOR TKOF PRIOR TO OUR XING THE INTXN. 'HOLD SHORT' OPS WERE NEITHER AN OPTION FOR US (AVAILABLE RWY LENGTH) NOR OFFERED US BY THE TWR CTLR. THIS WAS A POTENTIAL MAJOR ACFT ACCIDENT INVOLVING AN ACR ACFT THAT WAS AVERTED BY 200 FT MISS DISTANCE. SUPPLEMENTAL INFO FROM ACN 390660: ACR X CALLED FOR R BASE TO RWY 15.
