Narrative:
I was the copilot (first officer) on airline flight air carrier X from sfo to sea. On climb out, ZOA 'cleared us to FL280 will have higher later after crossing traffic ahead.' level at FL280 oakland said 'air carrier X cleared to FL290 for higher later, crossing traffic at FL310.' as PNF I responded, 'roger air carrier X climbing to FL290.' leveling off at FL290 we had visual contact on the crossing aircraft at our 1-2 O'clock position, and a few mi. Our TCASII showed the aircraft at FL300 with a TA. With the aircraft still in sight we received an RA with a verbal descend command. The captain then clicked off the autoplt to begin a descent when TCASII reported to 'monitor vertical speed.' we maintained FL290 and the other aircraft appeared to turn away. At this time oakland said 'air carrier X I think your clearance was to FL280.' I responded and said 'we were originally cleared to FL280 then you (ATC) cleared us up to FL290 with higher after crossing traffic and I read back cleared to FL290.'

Title: DURING CLBOUT FROM SFO, FLC LEVELED AT ASSIGNED ALT AND OBSERVED TFC VISUALLY AND ON TCASII WITH A TA. THE ARTCC RADAR CTLR ADVISED THE FLT SHOULD HAVE BEEN AT A LOWER ALT. THE CREW INSISTED THEY HAD ACKNOWLEDGED THE ALT THEY HAD BEEN ASSIGNED.
