Narrative:

Altitude course deviation. We departed sjc on the sjc and were given direct flw and then the tandy 3 arrival to sna. Told to cross merma at 14000 ft. I was the PF and I programmed the FMS correctly for those instructions. Started the descent per the FMS and was on the descent profile. The PNF was busy with the ATIS. We also briefed the runway 19R ILS at sna. At about merma, ZLA questioned our position and it was discovered that our new data and LNAV did not concur. We continued to sna without incident. On the ground the captain called ZLA and explained our situation.
