Narrative:
We were assigned the OBRLN1.rid off of runway 6C from cle. Before we pushed back from the gate the first officer and I verified the points in the FMS. Once we were assigned the runway we entered that also. After passing obrln the FMS headed directly to pxv. After being questioned by ATC we were recleared to rid then as filed. When we got back to destination we reentered the flight plan and discovered that when you add runway 6C the FMS drops out several points from the SID. This does not happen if you enter runways 6L or 6R. There were no other airplanes involved; however cle center said that this has happened several times during the past month by other aircraft; I would be charged with a pilot deviation.callback conversation with reporter revealed the following information: the reporter advised that what appeared to have happened was that the entire SID dropped out when runway 6C was selected. He recalls the departure controller's first comment to them was to proceed direct to brunz intersection; which they had to manually enter; a clear indication that the previously entered waypoints on the departure had all been lost. He has since recognized that the published procedure does not address departures on runway 6C and assumes that when the FMS was programmed for a runway 6C departure it assumes the obrln SID is no longer applicable.

Title: FLT CREW OF CL65 IS ADVISED OF TRACK DEVIATION WHEN INSERTION OF DEP RWY 6C IN FMS CAUSES THE PREVIOUSLY ENTERED OBRLN SID TO DROP OUT.
Narrative: WE WERE ASSIGNED THE OBRLN1.RID OFF OF RWY 6C FROM CLE. BEFORE WE PUSHED BACK FROM THE GATE THE FO AND I VERIFIED THE POINTS IN THE FMS. ONCE WE WERE ASSIGNED THE RWY WE ENTERED THAT ALSO. AFTER PASSING OBRLN THE FMS HEADED DIRECTLY TO PXV. AFTER BEING QUESTIONED BY ATC WE WERE RECLEARED TO RID THEN AS FILED. WHEN WE GOT BACK TO DEST WE REENTERED THE FLT PLAN AND DISCOVERED THAT WHEN YOU ADD RWY 6C THE FMS DROPS OUT SEVERAL POINTS FROM THE SID. THIS DOES NOT HAPPEN IF YOU ENTER RWYS 6L OR 6R. THERE WERE NO OTHER AIRPLANES INVOLVED; HOWEVER CLE CTR SAID THAT THIS HAS HAPPENED SEVERAL TIMES DURING THE PAST MONTH BY OTHER ACFT; I WOULD BE CHARGED WITH A PLT DEVIATION.CALLBACK CONVERSATION WITH RPTR REVEALED THE FOLLOWING INFO: THE REPORTER ADVISED THAT WHAT APPEARED TO HAVE HAPPENED WAS THAT THE ENTIRE SID DROPPED OUT WHEN RWY 6C WAS SELECTED. HE RECALLS THE DEP CTLR'S FIRST COMMENT TO THEM WAS TO PROCEED DIRECT TO BRUNZ INTERSECTION; WHICH THEY HAD TO MANUALLY ENTER; A CLEAR INDICATION THAT THE PREVIOUSLY ENTERED WAYPOINTS ON THE DEPARTURE HAD ALL BEEN LOST.
