Narrative:
Air carrier X was cleared for takeoff on runway 12R. Shortly thereafter, small aircraft Y called for takeoff. I observed air carrier X on the runway starting takeoff. I cleared small aircraft Y into position and hold. A few seconds later air carrier X asked if there was someone on the runway. I looked up and down the runway, saw nothing and then physically moved to the right to see around the window post, and there was small aircraft Y on the runway at mid-field. He was at taxiway a looking for an intersection departure. I thought the aircraft was at the end of the runway. At this time air carrier said he was going over small aircraft Y and passed approximately 50' above the small transport. There were no injuries nor damage.

Title: A DEP ACR CROSSED OVER THE TOP OF AN SMA TAXIING ONTO THE RWY.
Narrative: ACR X WAS CLRED FOR TKOF ON RWY 12R. SHORTLY THEREAFTER, SMA Y CALLED FOR TKOF. I OBSERVED ACR X ON THE RWY STARTING TKOF. I CLRED SMA Y INTO POS AND HOLD. A FEW SECS LATER ACR X ASKED IF THERE WAS SOMEONE ON THE RWY. I LOOKED UP AND DOWN THE RWY, SAW NOTHING AND THEN PHYSICALLY MOVED TO THE RIGHT TO SEE AROUND THE WINDOW POST, AND THERE WAS SMA Y ON THE RWY AT MID-FIELD. HE WAS AT TXWY A LOOKING FOR AN INTXN DEP. I THOUGHT THE ACFT WAS AT THE END OF THE RWY. AT THIS TIME ACR SAID HE WAS GOING OVER SMA Y AND PASSED APPROX 50' ABOVE THE SMT. THERE WERE NO INJURIES NOR DAMAGE.
