Narrative:

Air carrier X was in position and cleared for takeoff. We were starting to spool our engines when our flight engineer said that it looked like air carrier Y was still on the runway. I rejected the takeoff and asked the tower if the runway was clear and where was air carrier Y. The tower said that air carrier Y was clear of the runway. I said that we could see a flashing red light at the end of the runway and the tower said that air carrier Y was north of the runway at the end of 9R. At this point air carrier Y said that they would be clearing the runway momentarily. Due to the length of 9R only the flight engineer saw air carrier Y rotating beacon which blended into the city's lights to the east. Neither pilot nor the FAA observer, who was on the jumpseat, saw the rotating beacon until we focused at the end of the runway. It appears that the facility was under manned as the local controller was working clearance, ground control and tower local.

Title: ACR X ISSUED TKOF CLRNC WITH ACR Y ON RWY.

Narrative: ACR X WAS IN POS AND CLRED FOR TKOF. WE WERE STARTING TO SPOOL OUR ENGS WHEN OUR FLT ENGINEER SAID THAT IT LOOKED LIKE ACR Y WAS STILL ON THE RWY. I REJECTED THE TKOF AND ASKED THE TWR IF THE RWY WAS CLR AND WHERE WAS ACR Y. THE TWR SAID THAT ACR Y WAS CLR OF THE RWY. I SAID THAT WE COULD SEE A FLASHING RED LIGHT AT THE END OF THE RWY AND THE TWR SAID THAT ACR Y WAS N OF THE RWY AT THE END OF 9R. AT THIS POINT ACR Y SAID THAT THEY WOULD BE CLRING THE RWY MOMENTARILY. DUE TO THE LENGTH OF 9R ONLY THE FLT ENGINEER SAW ACR Y ROTATING BEACON WHICH BLENDED INTO THE CITY'S LIGHTS TO THE E. NEITHER PLT NOR THE FAA OBSERVER, WHO WAS ON THE JUMPSEAT, SAW THE ROTATING BEACON UNTIL WE FOCUSED AT THE END OF THE RWY. IT APPEARS THAT THE FACILITY WAS UNDER MANNED AS THE LCL CTLR WAS WORKING CLRNC, GND CTL AND TWR LCL.
