Narrative:

Clearance was 'taxi into position and hold.' clearance was acknowledged by first officer. I (captain) called for 'before takeoff checks' which were then accomplished. After crossing the hold line, but not yet on the runway, controller said, 'hold short, hold short.' at that time crew saw an aircraft on close-in base to final. I (captain) said, 'bad call at 13L.' was told controller was in training and hold short was acknowledged. Some discussion took place as to whether or not we had held short. I (captain) stated we were short of the runway but across the hold line. It sounds like the local controller thought the initial clearance was 'hold short.' it was not.
