Narrative:

Company dispatch filed ATC route differed from route printed on flight release. Rtes diverged at cae. Route loaded in FMC with the original non waters route for A320 -- succeeding aircraft swap caused dispatcher to refile route, again as non waters, though closer to land, under the assumption A321 was restr to 50 NM flight path from land. Crew did not receive new filed flight plan. When flight plans diverged over cae ZTL directed flight to new flight plan with no occurrence or problem, just a flight plan 'mix-up.' pilot missed indications: 1) last min change in fuel load and burn, 2) clearance not available via pre departure clearance, 3) accepted clearance routing 'as filed.'
