Narrative:
At the time tower cleared us for stop and go on runway 5. Being a 3000 ft runway; usually we don't do stop-and-goes on runway 5 but I didn't have a problem with it because of my student's landing abilities. At the same time tower cleared a crj to land on runway 9R (10181 ft) the pilot of the crj requested long rollout and was cleared by tower for that. Being a longer and faster aircraft than ours I saw the crj landing as we were coming over the numbers. As we touched down and stopped I watched the crj continue down runway 9R. I informed my student to do a short-field takeoff due to the takeoff distance available. As we began our takeoff roll; the crj continued on runway 9R in front of runway 5. At this point my student and I were at about vr and I had him rotate and climb at vr (63). As we climbed we flew over the tail of the crj by about 70-100 ft. I felt that tower should have been aware of the situation and not cleared us both. Also I feel as PIC of our aircraft I should have held the aircraft on the runway till the crj passed.
