Narrative:
Performance data for flap 3 takeoff. Called 'flaps 3 taxi' but first officer by habit set flaps 2. I caught the error and he selected flaps 3. Taxi checklist performed - I double checked flaps 3 on both on ecas and handle position. 'Takeoff configuration ok' aural received. At toga thrust got a configuration warning - flaps. We were departing runway 9 and landings to CAT ii were being performed on runway 4. If I rejected the takeoff I feared we'd stop on the runway 4 landing threshold directly in front of incoming aircraft at CAT ii visibility. I triple checked flaps at 3 on ecas and handle position and continued the takeoff. First officer never updated the mcdu to flaps 3 causing a false configuration warning. Update the take off configuration software to check the mcdu and actual flap selections to prevent false configuration warnings.

Title: An ERJ190's Takeoff Configuration horn alerted as takeoff thrust was set because the MCDU takeoff flap setting was mis-set and did not agree with the flap handle. The flap setting was correct so the Captain continued the takeoff.
