Narrative:
Runway 28L; SHOR1.oak. Clearance was to 15;000 ft; amended to 3;000 ft by tower just prior to takeoff. Upon contact with nct; TRACON cleared immediately to 15;000 ft. Passing 2;500 ft received 'monitor vertical speed' RA followed immediately by 'adjust vertical climb' RA. Pilot not flying saw a cessna pass directly overhead at 3;500 ft. I leveled the aircraft at 2;900 ft. Notified nct of RA and our altitude and asked about traffic. Nct stated it was a cessna; 'VFR at 3;500 ft.' received amended clearance and continued. In the future; do not clear an IFR aircraft into direct conflict with known VFR traffic.

Title: Air Carrier departure from SFO described a TCAS RA event shortly after take off on the SHOR1 SID; noting ATC had re-assigned an interim altitude (3000 FT) just prior to the event.
