Narrative:
Tower cleared our flight into position and hold on runway 6R at taxiway north. After we started to taxi into position we were told to hold our position by the tower. We observed an aircraft on approach to runway 6L turning to land on runway 6R. We advised tower we were past the hold short line and he replied 'okay.' the rj landed on runway 6R with our aircraft over the hold line. We never heard tower talk to the rj. After he landed we were then again cleared into position on runway 6R at taxiway north. We were then cleared for takeoff and that clearance was cancelled because an rj was crossing our runway at the departure end. After the rj cleared we were again cleared for takeoff. It appears that having 2 different tower frequencys created a problem for the controllers. Supplemental information from acn 622300: we then observed an EMB145 doing a sidestep from runway 6L to land on runway 6R. We did not feel like we were in danger only being approximately 10 ft past the line.

Title: B737 CREW WAS CLRED INTO POS AND HOLD IN FRONT OF A LNDG EMB145. THERE WERE 2 ATCT LCL CTLRS ON DIFFERENT FREQS EACH DIRECTING DIFFERENT ACFT.
Narrative: TWR CLRED OUR FLT INTO POS AND HOLD ON RWY 6R AT TXWY N. AFTER WE STARTED TO TAXI INTO POS WE WERE TOLD TO HOLD OUR POS BY THE TWR. WE OBSERVED AN ACFT ON APCH TO RWY 6L TURNING TO LAND ON RWY 6R. WE ADVISED TWR WE WERE PAST THE HOLD SHORT LINE AND HE REPLIED 'OKAY.' THE RJ LANDED ON RWY 6R WITH OUR ACFT OVER THE HOLD LINE. WE NEVER HEARD TWR TALK TO THE RJ. AFTER HE LANDED WE WERE THEN AGAIN CLRED INTO POS ON RWY 6R AT TXWY N. WE WERE THEN CLRED FOR TKOF AND THAT CLRNC WAS CANCELLED BECAUSE AN RJ WAS XING OUR RWY AT THE DEP END. AFTER THE RJ CLRED WE WERE AGAIN CLRED FOR TKOF. IT APPEARS THAT HAVING 2 DIFFERENT TWR FREQS CREATED A PROB FOR THE CTLRS. SUPPLEMENTAL INFO FROM ACN 622300: WE THEN OBSERVED AN EMB145 DOING A SIDESTEP FROM RWY 6L TO LAND ON RWY 6R. WE DID NOT FEEL LIKE WE WERE IN DANGER ONLY BEING APPROX 10 FT PAST THE LINE.
